the intercooler coolant lines run through the chiller unit and get superchilled by the cars freon which also runs through the chiller unit

Running freon though something will not always cool, you have to expand the freon to get it to remove heat. Then compress the freon to get the heat out of that with a condenser. |

The AC system and SC cooling system are completely separate. They are not tied together so the evaporator is doing nothing to cool the HX. While the super chiller system is operating the HX is bypassed.
